Nope, you can't directly transfer bottle caps between settlements in Fallout 4. Caps are more like a personal resource that you carry with ya. However, you can use the caps to buy resources at one settlement and then transport those goods to another if you really need to shuffle resources around.

You can't directly transfer caps, but you could buy items from one settlement and sell them in another. It's a bit of a workaround, but hey, where there's a will, there's a way!
