I had the same issue! Restart your Steam Deck and try again. It worked for me after a fresh reboot.

Make sure your Steam Deck's Bluetooth is on. Hold the sync button on your Xbox controller until the Xbox button starts flashing, then look for the controller in the Bluetooth menu on your Steam Deck.
