Absolutely, Porphyry Nodes stack in MTG. If you have multiple Nodes in play, each one will trigger separately at the beginning of your upkeep. This means if you have, let's say, two Nodes on the field, you'll be nuking the two smallest creatures at the start of your upkeep, one for each Node. Remember though, each Node checks for the creature with the least power, so if there are two with the same low power, you get to choose for each Node.

Honestly, stacking Porphyry Nodes seems like overkill. One usually does the trick unless you're playing against a token swarm deck.
