My Splatoon Joy-Cons haven’t had any desync problems. If you’re having issues, though, it might be worth checking for any interference or getting them serviced.

I’ve had a few instances of desync, but honestly, that seems more like a general Joy-Con problem than something specific to the Splatoon edition.
