GT is still awesome in its own way, but Super takes precedence because it follows the manga continuity.
GT is like the weird cousin nobody talks about. Super doesn't directly address GT, but fans generally see it as existing in a separate timeline.
Dragon Ball Super and Dragon Ball GT operate in different continuities, so one doesn't really cancel out the other.
