Actually, it does. I've used this trick in a game to reset my creature's counters and pull off a surprise win. The look on my opponent's face was priceless!

Yes, flickering does remove counters in MTG. When you flicker a creature (or any other permanent), it leaves the battlefield and returns as a new object with no memory of its previous existence. This means all counters it had before flickering are wiped clean!
