Yep, protection in MTG does stop infection. When a creature has protection from a certain color, it can't be blocked, targeted, dealt damage, enchanted, or equipped by anything of that color. Since most infect creatures are green or black, a creature with protection from green or black can't be dealt infect damage by them. Just remember protection is like a magic shield against everything of that color, including those nasty infect counters.

Protection prevents the damage, but if an effect would put counters directly on the creature without dealing damage, protection wouldn't stop that. So if an infect creature can't deal damage because of protection, no infect counters. But watch out for sneaky spells or abilities that put counters on creatures without dealing damage!
