In my experience, Steam has no idea if you're physically at your keyboard or off making a sandwich. It keeps ticking those hours up either way. Last year, I accidentally left a game on overnight and came back to a nice surprise of 10 extra hours added to my playtime. So, answer is yes, AFK hours count.
Why would Steam care if you're AFK or not? Hours are hours, man. It counts 'em all.
