Basically, think of Brotherhood as the more 'true to the manga' version!
Fullmetal Alchemist (2003) and Fullmetal Alchemist: Brotherhood (2009) tell the same basic story but with different approaches. The 2003 series deviates halfway through because it caught up to the manga, while Brotherhood sticks closer to Hiromu Arakawa's original manga from start to finish.
FMA started before the manga was done, so it veered off in its own direction. Brotherhood stayed with the manga, start to finish.
