Thanos knew Stark because Tony was the one who thwarted his plan during the Battle of New York in 'The Avengers' (2012). Thanos has a knack for remembering those who stand in his way.
Honestly, Thanos is just really good at doing his homework on his enemies. Plus, Tony Stark did nuke his Chitauri invasion force, so that kinda sticks with you.
