From personal experience, using browser extensions like 'Delete All Messages for Facebook™' can speed things up, but use them at your own risk!
Manual method only - Facebook doesn't support bulk deleting messages.
To delete messages on Facebook, you'll need to open each conversation, click on the gear icon, and choose 'Delete'. Rinse and repeat!
