Unfortunately, there's no way to heal the Cuddlefish once it's hurt. Best option is to reload an earlier save if possible.

Sorry to say, but you can't directly heal your Cuddlefish in Subnautica. Just got to keep it out of harm's way!

I hope your Cuddlefish isn't too hurt, but sadly, there's currently no in-game method to heal it. Maybe avoid the Reaper Leviathans?
