Press 'R' on the item, select the depleted battery, and swap it out. Simple as that.

Oh man, spent more time figuring this out than building my base! Just open the inventory, click the item, press 'R', and swap the battery.

You need to look at the item you want to remove the battery from, press 'R' to reload, and select the battery you want to take out.
