From my experience, you need to buy the scanner from the market or get it from Simaris. Equip it to your gear wheel, and use it during missions by selecting it and then aiming at targets. Happy hunting!
You gotta equip it in your gear wheel first. Just pop it open mid-mission and select it. Then aim and click to scan stuff!
