How Do Rotations Work in Spy Missions in Warframe?
In Spy missions, rotations refer to the reward cycles for each successful data vault hack. Rotation A is the first two vaults, and Rotation B is the third. So, if you extract with all three vaults intact, you get two A rewards and one B reward.

Basically, each time you complete a vault it counts towards a rotation. Vault 1 and 2 are Rotation A and Vault 3 is Rotation B. Easy peasy!
Think of it as Vaults 1 and 2 = A, Vault 3 = B. Rinse and repeat.
