Just get your cuffs out and click on the prisoner. Bam! They're under arrest. Simple as that.
In my experience, you just need to equip the handcuffs, get in range of the prisoner, and click on them. Make sure you're quick though; those prisoners can be slippery!
Just click on them with cuffs equipped. If they're breaking rules, they'll be arrested.
