Easy peasy! When a fly ball is caught, hold down R1 (RB on Xbox) to have your runner tag up and then release to send them to the next base. Timing is key!

Just hold R1 (or RB for Xbox) when the outfielder catches the ball. Once they catch it, release and watch your player run. Simple as that!
