Ixalan's Binding is a powerful enchantment that exiles any one target creature, artifact, or enchantment an opponent controls until Ixalan's Binding leaves the battlefield. When an opponent's commander is targeted, the commander's owner can choose to put it back into the command zone instead of exile due to the 'commander replacement effect'. However, the Binding still prevents them from casting spells with the same name as the exiled card, which, in the case of a commander, means they can't cast that commander from the command zone as long as Ixalan's Binding is on the field.

Actually, it's not that bad. Most commander decks have ways to deal with enchantments. So while Ixalan's Binding can be a temporary setback, it's usually just that: temporary.
So, in short, Ixalan's Binding can be nasty against commanders. Your opponent won't be able to cast their commander as long as it's out there, even if they opt to put their commander back into the command zone.
