Flood counters last until the effect that placed them specifies they should be removed, or the permanent they're on leaves the battlefield. Most of the time, if nothing specifically removes them, they stay put till the world ends (or at least till the game does).

Permanent as your love for the game! Flood counters don't have an expiry date and stick around until something in the game specifically gets rid of them.

Actually, flood counters last just like any other counters in MTG - they stay until the game mechanics or card effects say otherwise. So, no sneaky expiry date here!
