It's totally random! But Terraria's weather system tries to keep things interesting, so you won't be waiting forever for a change in weather. If you're really looking for rain, just keep playing, it'll show up eventually.

Actually, there's a way to make it rain whenever you want. Just use the Rain Clouds from the Rain Song. So, if you're in need of a stormy day for whatever reason, there you go!
