You have to manually add Fortnite as a non-Steam game. Open Steam, go to 'Games' in the menu, select 'Add a Non-Steam Game to My Library,' and choose Fortnite.

Having done this myself, go to the Steam client, at the bottom left click on 'Add a Game,' select 'Add a Non-Steam Game,' and browse to the Fortnite installation folder to add it.
