You gotta hit level 4 on your City Hall and then you can start assigning a secondary commander. Just click on your primary commander, and you'll see an option to add a secondary. Happy commanding!

City Hall level 4 unlocks the secondary commander slot. Pick a primary commander, then add a secondary one in their profile.

Get your City Hall to level 4, and you'll see the option for a secondary commander when you select your primary leader. Simple as that!
