To ally with Bunker Hill in Fallout 4, you gotta make sure you've progressed far enough in the main quests. Once you've reached a certain point, you'll get the quest called 'The Battle of Bunker Hill.' Complete it, but how you do it can affect your standing with the different factions. After that mission, talk to Kessler to get missions related to Bunker Hill. Completing those will make you allies with Bunker Hill. Remember, your actions with other factions can influence your relationship with Bunker Hill, so choose wisely!

Honestly, allying with Bunker Hill barely changes anything in the game. Don't sweat it too much.

Just do 'The Battle of Bunker Hill' quest and then chat with Kessler. She'll hook you up with some Bunker Hill missions. Do those, and boom, you're in.
