You need to format your external hard drive to FAT32, connect it to your PS3, go to Game > Saved Data Utility, and use the copy option.

Honestly, just use the PS3's built-in backup tool. Go to Settings > System Settings > Backup Utility and follow the prompts. Works like a charm!
