Just whack the tree with your net lol. If there's a spider, it'll come out, and then you can catch it.

Pro tip: Spiders only come out of the trees at certain times, so check your game's time. If you scare it, don't worry. Just enter and exit a building to reset its position and try again. Patience is key!
