You gotta fight Team GO Rocket Grunts at PokéStops or in balloons! Beat them in battle, then you'll get a chance to catch their Shadow Pokémon. It's a tougher catch, but totally worth it!

From my experience, tracking down those Team GO Rocket balloons is the fastest way! They pop up often and give you a chance to catch a Shadow Pokémon every time.
