I've done this a bunch of times! Simply pause, select 'Challenge Play,' and let the virtual umps do the rest. It's pretty straightforward.

Sorry to break it to you, but challenging plays in MLB The Show 21 isn't as flexible as the real thing. Only certain plays are challengeable.
