To change to an alternate costume in Mortal Kombat 9, just select your character and press 'Start' instead of 'A' or 'X'! You'll see the costume options pop up.
Go into the Krypt to unlock costumes, then press 'Start' on the character select screen. Easy as pie.
If you want to change costumes in MK9, make sure you've unlocked them in the Krypt and press 'Start' on the character select screen.
