To clear waypoints in State of Decay, simply open the map and hover over the waypoint you wish to remove, then press the designated button to remove it; easy peasy!
I'm pretty sure clearing waypoints happens by just opening the map and right-clicking on the waypoint. It's not rocket science!
From my experience, clearing waypoints is as simple as opening the map and hovering over the waypoint you want to delete, then follow the prompt to remove it. Works like a charm every time!
