Plug your Logitech controller into your PC's USB port, start Warframe, and it should auto-detect the controller. If not, go to the settings in Warframe and check the controller configuration.

I use a Logitech F310. Just switch it to 'X' mode on the back, plug it in, and Warframe recognizes it perfectly!
