Once you've completed the Genocide route, your game is pretty much tainted. To get a fresh start, you'll need to delete your save files and the 'undertale.ini' file from your game folder. This will let you start a brand new game.
I went through the same thing! I deleted the 'save' and 'system_information_' files in the game directory. Then I restarted the game, and it was like my Genocide run never happened.
Just reset the game, but be warned, the game will remember your Genocide run. Expect some changes and reminders of your previous actions.
