I once had my entire game turned around because someone used a combo of board wipes and graveyard manipulation against my indestructible creatures. It wasn't direct removal, but by constantly clearing the board and messing with my graveyard, they made it impossible for me to keep any threat on the field. Also, never underestimate the power of making your opponent sacrifice creatures. It's a roundabout way to deal with them but super effective.
