To deactivate Messenger, you gotta deactivate your Facebook account first. Go to Settings & Privacy > Settings > Your Facebook Information > Deactivation and Deletion. After deactivating FB, log into Messenger, tap your profile picture in the top left, go to Legal & Policies, and hit Deactivate Messenger.
