You can do it through the PlayStation website. Just sign in, go to 'Account Settings' -> 'Media and Device' -> 'Game' -> 'Deactivate All'.

You can deactivate your PS3 system by visiting the PlayStation account management site. This will deactivate all devices, so be sure you want to do it.
