Just keep moving! Use Warframes with high mobility like Volt or Gauss and keep your distance. Chip away at him with ranged weapons.
From experience, I found that using Mesa's Peacemaker ability shreds Shadow Stalker in no time. Just make sure to keep dodging his attacks!
