To defeat Muffet in a pacifist run, just keep sparing her until you get an offer to buy a spider donut from the Spider Bake Sale. If you already have a Spider Donut from earlier in the game, use it during the fight and she'll immediately let you go!

If you don't have a Spider Donut, just keep dodging her attacks and sparing until you get an offer from the spiders. Be patient, and you'll be fine!

Make sure you don't attack her! Just keep hitting 'spare' repeatedly. Also, using a Spider Cider or Spider Donut bought from early in the game will end the fight right away.

You need a Spider Donut for an instant win! If you don't have one, spam 'spare' until she gives up.
