You can't delete buddy history in Pokemon GO. Once your buddy history is recorded, it's there to stay! Maybe consider switching buddies if the history's getting too crowded? :)

Niantic hasn't provided a way to delete buddy history in Pokemon GO. Best bet is to keep making new memories with your buddies!
