To delete Facebook Messenger, uninstall the app from your phone. On iOS, tap and hold the app icon until it wiggles, then tap the 'x'. On Android, go to Settings > Apps > Messenger > Uninstall.
Just uninstall the app, problem solved. Boom. Done.
You can't completely delete Messenger if you want to keep your Facebook account, but you can deactivate it by going to your Facebook account settings. Look for the option to deactivate Facebook, and Messenger will be deactivated too.
