To destroy a room in XCOM 2, select the room you want to demolish in the Avenger’s facility screen, then click the 'destroy' button. Keep in mind you'll lose all the resources you spent on it!

Just click on the room in the Avenger, and you should see an option to destroy it. Be careful, once it's gone, it's gone!
