Once you've got your shovel, equip it, stand in front of the rock you want to dig up, and press the 'A' button. If it's your first swing at the rock, you might just hit it to collect materials. To actually dig it up, you'll need to keep hitting it or make sure it's the kind of rock that can be removed!

Pro tip: Rocks in Animal Crossing don't exactly 'dig up' in the traditional sense. You hit them to get materials, and they respawn in a new location the next day. If you want to break a rock to have it spawn elsewhere, eat a fruit to gain strength and then hit it with a shovel. Boom, the rock breaks, and it'll pop up somewhere else tomorrow.
Actually, you can't 'dig up' rocks per se, you break them! Eat a piece of fruit to get all superhero-strong, then smash that shovel on the rock. It'll break, disappearing until it respawns in a new spot on your island.
