Just hit the pause menu and look up your character's moves list for Fatality combos. You'll need to perform these at the end of the fight within a specific range.
In my experience, timing is everything with Fatalities in MK vs. DCU. Make sure you're standing at the correct distance from your opponent and then execute the combo from the moves list. Getting the timing down can take some practice!
