To donate fish in Animal Crossing, firstly, you gotta catch some fish using your fishing rod. Once you've snagged some, head over to the museum and look for Blathers, the owl curator. Chat him up, and when he prompts you, select the 'I found a creature!' option. Then, just pick the fish from your inventory. Blathers will take it from there, giving your fish a new home in the museum's aquarium. Remember, you can only donate each type of fish once, so catch 'em all!

Actually, donating fish to the museum is a waste of time. Better to sell them for bells. You'll need the cash.
