I went through this! Ensure your habitat has power, and build a pump such as the Waterproof Pump to get rid of the water.
You can't drain a habitat the way you're imagining. Just leave the doors open and let the water bugs work their magic.
Turn off your habitat’s power for a moment, and open all hatches. Wait a bit, then voila! Water’s gone.
