Easy peasy! Just go to your Facebook app, tap the search icon, and select 'Edit' next to 'Recent Searches'. Then, hit 'Clear Searches' and you're done!

Why bother? Who's checking your Facebook search history anyway?
On the Facebook website, click on the search bar, then click 'Edit' next to 'Recent Searches'. You'll see an option to 'Clear Searches' – click it, and gone it is!
I've done this dozens of times: on mobile, tap the search bar, then 'Edit', followed by 'Clear Searches'. Poof! All your search history is history!
