Use energy weapons! The Hunter doesn't like 'em. Keep your distance and just pew-pew that hunter down!
From personal experience, the Hunter is tough, but not invincible. I found success by staying mobile and using my jetpack and cover effectively. Focus on hitting the Hunter with your best weapons while dodging his attacks, and you'll come out on top.
