The Warlord does it through the Warframe site by uploading the image and paying Platinum. Simple as that.
To get a clan emblem in Warframe, the clan's Warlord (or whoever has the right permissions) can upload the image via the Warframe website's Clan Management section. You'll need some Platinum to submit it, though. Just make sure your emblem meets the image guidelines!
I've done this for my clan! You need Platinum and access to the Clan Management tool on the Warframe site. Make sure your image is 128x128 pixels and meets their requirements.
