I've caught Mewtwo a couple of times, usually during special events or limited-time raids. Make sure you stock up on Raid Passes!

The most consistent way to catch Mewtwo is through EX Raids. You need an EX Raid Pass, which you can get by winning regular Raid battles at EX Raid Gyms.
