Head to the Mountain Island or the Mushroom Forest. You might have to dodge a few nasties, but it's definitely there above 300m.

I've had good luck finding magnetite around the Safe Shallows' deeper areas, especially near the entrances to the Jellyshroom Cave. Just keep an eye out for the glowing purple mushrooms!
