Do daily syndicate missions or donate Medallions. They love those things!
Simple fix: start completing missions that boost your standing with the faction you tanked. It'll take a few runs, but you'll get out of the red.
Honestly, just avoid killing enemies allied with your negative faction for a while, and focus on missions that improve relations. Easy peasy.
