You can beat Muffet by either using a Spider Donut or Spider Cider that you bought from the Ruins! She’ll then recognize you as a friend. If you didn’t buy any, you can still spare her by enduring her attacks and making it through 17 turns.
In my playthrough, paying 9999 gold worked like a charm. Pricey, but hey, peace of cake!
Honestly, if you're stuck on Muffet, just pay her off. Easiest way out.
